Maybe the theme file has nothing in it, just a folder? Try downloading another theme.

Have you checked the theme folder to make sure it has an Icons folder in it? So it'll be /var/stash/Themes.xxxxxx/ThemeName/ with Bundles, Icons, and so forth inside? IF there's an Icons folder, check it out to see what's in there... and look for names of programs you have. The names ARE case-sensitive.

Also, did you download the themes via Cydia or by SSHing them on? If you did the latter, make sure the structure's exactly as I specified above, since /var/stash/Themes.xxxxxx/ThemeName/ThemeName/Icons will not apply any icons to the SpringBoard.

Try moving the theme to the top of the list--Winterboard works top-down, so if you have a theme that, for example, changes the status bar, any theme that changes the status bar that's below it has no effect. Try rebooting, too.

You've got two Themes folders there. Which one is the correct one? It should be the one that Cydia was able to install a theme to most recently. Try moving that theme to the other Themes.xxxxxx folder - if it works, kill the unused one. Also, make sure when you go into that theme folder (eg: Transparent Dock.theme) that there's a /Bundles folder in it, rather than just another "Transparent Dock.theme" folder.
