I'm using the Badge Red theme, and the dock icons have have this rounded square around them. Is there any way I can get rid of that? I know it's not part of the image, because there has been transparency on other firmwares.

And I have another random question. Where do I replace the status bars? I haven't customized in a long time.

That's probably the shadow icons that Apple put under the icons for devices using the native wallpapers. Try deleting those shadow .png's
