Those other 3 gigs consists of Cydia and the OS for the iPod Touch Firmware.

Your iPod Touch booting up slower is one of the cons of jailbreaking. There is no way of fixing that.

If you get rid of the other 3gbs of files well say goodbye to your ipod

    Something's wrong...

No way...the expanded size of the "virgin" jailbroken filesystem (no apps,music,etc...) is about 500 megabytes ... and the system partition will never take up more than 700mb ...
    here is the output from

    Code:
    du -h
    Code:
Filesystem Size Used Avail Use% Mounted on
    /dev/disk0s1 700M 519M 175M 75% / <--- This One
    devfs 18K 18K 0 100% /dev
    /dev/disk0s2 15G 11G 4.0G 73% /private/var

If you have a lot of themes, especially video and complete themes, they take up a lot of room. Also, apps you get from cydia and ones such as the app store and itunes are on that partition, so those add up as well.
