Ok so im looking for a software that converts fairly quickly and has full support for the .mkv and any subtitles contained therein, this is because i watch alot of anime and basically what i'll be using it for. I used to use winavi when i had my zune which worked perfectly. so i tried using winavi mp4 converter and here my problem, either it won't add the subtitles or when i use winavi to convert to .avi and then winavi mp4 it cuts off most of the subtitles making it so its pretty much useless.
If anyone knows something good out there, it doesn't have to be free, and preferably not videora since its slow, full of ads, and doesn't support subtitles.

oh and yes i have used the search button and i didn't find it of much use.
    thanks.

a somewhat-lengthy-but-you're-in-complete-control way would be to use an mkv demuxer and megui to re-encode to baseline L3 h264

Completely Unnecessary. There are plenty of recent topics (or even the elusive google search) that will return the desired results without bringing up an old topic.
