You'll lose your jailbroken apps, but once you reinstall them, your settings and other related data will be preserved. When I upgraded to 2.2 and jailbroke with QuickPwn yesterday, I had to reinstall genesis4iphone, but when I did, all my ROMs were still in the "ROMs" folder.

You will lose applications from Cydia, Installer, etc.. BUt they can be easily reinstalled from Cydia again. It's better just to redo everything, because the iPod will be much smoother.
