Ok, so I've (re)upgraded to iOS4, and it's running...okay... for the most part, but Music Controls has crashed, making both iPod app and Remote freeze the iPod. The problem is that Cydia has also crashed, when I open it, it goes through some of it's initialization steps (It doesn't get to the same place every time)then it just freezes and that's that.

Is it possible to run something like apt-get upgrade through SSH and have it update all the apps (Including possibly Cydia and Music Controls if they have updates)?

No but you can use that to remove then reinstall cydia. There is a guide somewhere just search for cydia crashing and use google search, site search really sucks.
