Did supreme preferences disable some of the features in the original settings? I can't find mail or the home button preferences. Kind of annoying.

It does change some things since SP3.0 isn't released yet, and SP2.x isn't really too compatible with OS3.0.

Is there an alternative that gives the same amount of features but is more geared towards 3.0?

A 3.0 version of Supreme Preferences will be out soon, so just wait a bit. I've never heard of anything else that has the same amount of features.

You mentioned that you can't find the mail or the home button preferences? What preferences could Supereme Preferences do to the mail.app?
