[nvm] Did you install OpenSSH on Cydia?
    If not, do so.
Did you jailbreak your iPod and put Cydia on it?
If not, do so and then install OpenSSH. [/nvm]

    I personally use FileZilla
-Be sure you are on the same network as your computer
-Be sure you have the right IP adress
-Be sure the user name is root
-Be sure the password is "apline" although there is another but I forgot it
-Be sure the port is 22 for SFTP

Another possibility for file transfer, but not the actual editing of permissions (I think) would be to use iPhoneBrowser.

Use DiskAid to copy files to and from the iPod. To change rights you can download and use iCommander from Cydia, this allows changing of permission with a nice graphical user interface.
