I have a 3rd generation iPod Touch and I'm running 3.1.3. I had upgraded to 4.0 and jailbroke it but I had too many problems. The maps kept freezing on me. Some apps didn't work. Now time has passed and there is 4.1. Should I upgrade and jailbreak 4.1? Do most apps work?

4.1 has stability patches over 4.0 i believe, but other than that and game center nothing much has changed, most 4.0 apps work on 4.1 so you may as well upgrade, use aptbackup or whatever its called to back up your cydia apps. Most people say it doesn't work but for me it restored half of my apps back.

EDIT: If you dont want native backgrounding and multitasking, and game center, and you haven't run into any compatibility issues on 3.1.3, you might as well not upgrade.

    Aptbackup will always work if
1.) You have your paypal set up so cydia remembers you bought stuff.
    2.) You re-added your repos.

4.1 is faster and more stable. A few cydia tweaks are still not compatible with it, along with a theme or two. I say go for it.
