Did you change permissions to 755?
But they should still be there, just not able to be ran if you have them in the right spot.

using an SSH/FTP client such as cute ftp or winscp. navigate to /Media and create a folder called ROMs then inside that a folder called GBA or NES. Then place your GBA roms in GBA and your nes roms in NES.

You kind of answered your own question there. It's telling you exactly what the issue is. Either the folder doesn't exist, or you have no ROMs in the folder. Obviously, it would probably be wise to create said folder, and place the ROMS in it.

You should probably elaborate on what help you need exactly (creating folders, uploading ROMs, etc). There are plenty of threads on here which already outline the basic steps of creating folders and uploading files either via SFTP or SSH.
