So, once you upgrade to 1.1.3 and pay $20.00 for the new apps, there has to be a simple way for iTunes to know this so that when you do a restore in the future, you're paid apps are included.

Could this be a simple as Apple modifying the Restore.plist?

When you click on restore, it checks this file for some sort of code that would indicate whether you get basic 1.1.3 or "supreme".

Is it possible to get a copy of the restore.plist file from an upgraded ipod touch with the new apps included to compare the Restore.plist file with the basic one in the 1.1.3 upgrade package?

If you want, extract the restore file with win rar with both the ipod with the apps and the one without the apps. The plist for the restore without the apps doesnt show any signs of an easy to guess fix.
