Its really annoying to see the red circle in the corner of an application. For example, there's an update for an app in the appstore. The appstore app has a red circle with a 1 in it. But i dont want to update that app. How do I remove the red circle without actually updating?

They are Push Notifications, Go to Settings > Notifications > ON | OFF

those are badges, I don't know weather or not if the winterboard themes to change them have been updated yet but that would be the only way besides a restore and then restore from your backup, that might not even work though.

Look for the package "Badges" on Cydia. I know it works on 3.1.3, but not sure about 4.0. Just follow the instructions and you should be good to go. Just use the blanking option.
