I restored from a custom firmware (3.1.1) using windows, created on a mac. It has the pineapple boot logo. I know you can remove it while creating the custom firmware from the pwnage tool but can i remove it through any other way as the tool won't work with my windows?

You can manually edit the ipsw to insert a boot logo of your choice.
