Tons really, so I'll just list some root apps:
-Titanium backup: Ability to back up apps+data and restore them quickly and separately if need be, freeze unwanted stuff. Tons more
-Rom Toolbox: Basically similar to TiB but with a different UI and a couple more features.
-Su: Ability to allow/deny apps root access
-CPU Sleeper: On dual and quadcore devices it puts all but one core to sleep while on standby. Saves battery.
-Solid explorer: A beautiful file manager with root access to edit and alter system files.
-System tuner: Gives you device info and allows you to see cpu/battery/votage/taskmgr/terminal/etc.
-Goo Manager: App that allows devs to host their work which allows users to easily find new roms and updates from them. Also notifies you when your rom is ready for an update.

Here are some I consider essential.

Chrome - Great web browser. Requires ICS
Opera Mini - Great browser for slow mobile networks or data caps
Quickpic - Better gallery app than the stock one
AdAway - Exactly what it sounds like. Needs root.
Camera ICS - ICS camera with enhancements like no shutter sound and volume button capture. Works on pre-ICS versions of Android.
Notes for ICS - Exactly what it sounds like. Obviously requires ICS
Friendcaster - Better facebook app than facebook. Is optimized for tablets.
Talkatone - Free VoIP through Google Voice VoIP.
Headset Icon - Shows a notification when headphones are plugged in
Elixir 2 - Add toggles to your notification try if your ROM doesn't already have them.
