have you tried listening to the song on another media player to be sure that it's not really the song that is skipping?

I had this problem also. There has been a whole thread on this but I don't feel like digging in to find it so I'll just type up the answer.
It's speculation that the Touch has issues with certain motherboard chipsets, rendering all built in USB ports with that skipping issue that you've seen.
The only known fix as of today is to buy a PCI USB 2.0 Card.
Here is a link to one that I bought:
    http://www.newegg.com/Product/Product.asp?Item=N82E16815104216
A lot of stores sell these, to name a few:
Circuit city, Wal-Mart, Best Buy, CompUSA, Target, etc.

If you get one, just open up your computer, plug it in, then restore your ipod and the skips will go away.
So far this fix has worked 100% for everyone that has tried.

just convert the files to AAC and they should play on your iPod
