I understand that pwnage patches itunes, is this required just to restore the ipod with the custom ipsw or do I have to stick with the patched version forever?

What? After pwning of iTunes, it will always be there until you uninstall it and its dependency files.

To restore to your custom firmware, simply put the iPod in DFU mode and restore to it again.

Actually, pwning iTunes is more safe than pwning your iPod.

And because the Mac and Windows versions of iTunes were made very differently.

Not necessarily, but there was simply a file that Apple knowingly or not knowingly (IDK really, could be an acciednt) that stopped unverified firmwares during the opening process.
