My apps such as Books and the Gameboy Advance emulator aren't updating their contents, i.e when I put a new e-book or ROM into my ipod they do not display anything new even though everything is there when I SSH/check in MobileFinder. Is there any known way to resolve this? Thanks!

Make sure permissions are set properly.

Also make sure they are in the right directory.

Sadly I've done all of that and still no dice. They're definately all in the right directory cause half of them are showing just the new stuff isn't

EDIT: I even un-installed and re-installed. Still not working :/

I know with the GBA, some older ROMs are .gb, while newer ones are .gba. GpsPhone only reads .gba.
