So I just re-jailbroke my iPod with it. Everything went fine. I went to Cydia and installed SBSettings. However, once it finished, it suggested I remove some videos and music because I was taking up space. So I opened up iTunes and I took a look at the capacity (at the bottom of the summary tab) and it was just normal. I went into Cydia and clicked manage, storage. The top pie chart was almost full, and the bottom one was normal.

Has anybody had this issue/fixed it? Sorry if this has already been posted. Thanks.

Told me too as well. Just the system partition. You shouldn't have to worry about it. Basically, its adding the tools to the system, that apple left out. Like, for example, openssh is something installed to the system partition, and something apple left out.
