With iTunes 9 The iPod Touch and iPhone have a App organizing Tab. Say Someone jailbreaks their 3.1 or 3.1.1 iPod Touch/iPhone when Greenp0ison is out and puts a Winterboard theme on it or uses some other springboard altering cydia app. Will iTunes 9 work with it or will we lose that function.

We really won't know for sure until it we get a 3.1 jailbreak. I'm sure it won't be a major issue...

I was actually going to ask a similar question, could you use this to rearrange apps added through Cydia?

I'm not so worried if I can't use the feature, I dont want iTunes to murder my iPod when I plug it in.

I personally haven't even used the feature yet, so I couldn't care less.

There probably won't be any problem with themes, as iTunes will probably show the apps unthemed, but I am interested in how it will handle things like 5 icon dock and other similar addons.

I think Cydia apps will be OK with organisation, ad they work ok with spotlight. I'm not too confident with 5 icon dock or FCSB :|

Nah, it'll still work fine. As far as I know, SpringBoard just reads the organization of the apps from a property list file somewhere in the iPhones FS (FileSystem). So, the iTunes organize feature just edits the plist, so in iTunes, it'll just look like there is no theme on, with the good ol' "Any background you want, long as it's black" theme.
But five-icon dock- hmm.. I dunno about that...
Edit: Also, cydia apps won't appear, because iTunes will just assume any apps in /Applications/ are just built-in apps that came with the firmware, and it doesn't display those.
