The default repositories in Cydia will have most of what you need, although the App Store will have more in the way of productivity software available. Various utilities like file managers can also be found on App Store.

Cydia already has a BSD subsystem in it. Cyberduck is a client for your Mac to use SSH and this isn't installed on the iPod, and WinSCP along with CuteFTP are similar clients for Windows. OpenSSH is available under the Featured Packages link, while BossTool (which is unnecessary as BossPrefs does most of the same things, while Cydia automatically moves Apps and Ringtones). FileBrowser is unavailable, bit like I said there are file managers on both Cydia and the App Store: just search for 'file' in both, as both have a search box.

App Store or Cydia or both.
