My MacBook just arrived a bit ago, and I just finished getting my music transferred.

Now, I want to restore my Touch, as it has some annoying glitches with it's JB, and I want an all around fresh start with the MacBook.

Should I use the 3.0 firmware that I took off my old Windows notebook, or would it be better to redownload through iTunes on the MacBook so that everything is all organized with iTunes?

Will I need to put my Touch into DFU to get it to redownload without me being charged again, or since it's on 3.0 will it just redownload without issue?

Just Plug your iPod into your MacBook with iTunes Open, then click restore. You do not need DFU. The Firmware is the same whether you download it through iTunes or transfer it through. Its Up to your really.

I just redownloaded it for everything to be nice and neat with iTunes.

However, I used Pwnage Tool to get into DFU mode, and now iTunes won't recognize it.

I said you didn't need DFU. Try restoring on the Windows PC, then connect to your MacBook to set up.

I didn't go into DFU to get the firmware again. I had to DFU with Pwnage Tool. It showed that I was correctly in DFU mode, but iTunes won't recognize it so that I can shift restore to the custom firmware.

The MacBook won't recognize it at all.

The PC recognizes that a device is connected, however it says that the USB device isn't recognized.

This is Bizzare. Try the common things:
    - Different USB Ports
    - Rebooting computer
    - Downgrading iTunes
    - Try turning On iPod to restore
    - Trying getting into DFU mode manually

Ok, I tried redoing the DFU. I can get it to semi-recognize, but then I just get a message saying "Waiting for iPod" which lasts about five minutes. Then it just gives me the "reconnect" error.

I restarted and tried turning on the iPod. Restarting didn't do anything, and the iPod is completely unresponsive.

Also, the same thing happens on the windows notebook.

If nothing at all is working, you better return it to apple.
