Basically, just get APTBackup and back up your ipod using the button in there. Connect to iTunes and backup your ipod touch. Then, upgrade, and re-jailbreak. After you have cydia on 3.1.2, re-install APTBackup from Cydia and click 'Restore' and it should re-install all your apps from cydia

iTunes always backs up your iPod and transfers all your official Apps/Songs/Movies to iTunes so you can put them all back on.

What I did when I Jailbroke to 3.1.2 was...
1.- Backed up official apple crap to iTunes.
2.- SSHed my themes and ROMs to a folder I could find later on.
3.- Restored my iPod Touch 2G to 3.1.2 Firmware through iTunes.
After getting all my official stuff back on my iPod I...
    4.- Downloaded and ran Blackra1n.
5.- Jailbroke my iPod. (Amazingly, It took like 5 minutes for the entire process to take place)
6.- Downloaded Cydia and Rock (Rock owns) from the Blackra1n App.
7.- Installed all my previous apps and tweaks through Rock/Cydia.
8.- SSHed my Themes and ROMs back to my iPod.
    9.- Enjoyed 3.1.2.

Hope this gives you an idea on what to do with yours. And Rock lets you backup everything you download from it, I wish RedSn0w Supported that earlier... -.-
