I had 2.0.0, then upgraded to 2.0.1, keeping it jailbroken using custom firmwares, and I lost all of my installer and cydia applications and some of my downloaded .ipa files (I don't mean like stealing applications, I mean like free applications that got taken off the app store). Is there a way to keep your applications between firmwares?

Shouldn't they still be in iTunes then? Just sync them over

No no, I mean the ones that I downloaded using Installer and Cydia, they are stored on the ipod.

No. Everytime you upgrade in iTunes it deletes JB files. The only way to keep them is to SSH, back them up, restore, then SSH them back in.

Yeah, or simply add them to your custom firmware.
Just copy all of the application's contents and the Cydia information (so Cydia will recognize that it's installed).
