I've had an ipod shufflen (1st gen) and an ipod touch (3rd gen) for about 6 months now and they both work fine. My computer is fine too.

It would help if you told us something about your computer. (OS, brand, itunes version, etc...)

Well, theres your answer Don't boot with the shuffle plugged in, Your computer will treat it as a usb flash drive, and try to boot off it, but theres nothing bootable on the shuffle, So theres your answer don't boot with the shuffle plugged in

Yep, change the bios to this boot order:
    #1 DVD/CD Drive
    #2 HDD
    #3 Flash Drive

And the computer should boot with Flash devices plugged in.
