I have a ipod touch 2nd gen (MB) with jailbroken iOS 4.1 with redsn0w.
Recently I have realised that the speakers in the dock stopped working (it works fine on a iPhone 4) and that it only charges the ipod, no longer plays any sounds.

Is it a known issue with the iOS 4.1?

I had the same problem which was resolved by making a full recovery with 4.1 from Itunes.

Did you have to jailbreak again?

The culprit is SBSettings, or one of the things it installs such as activator, restore through itunes, then re-jailbreak and do not put sbsettings back on the device and you should be good.

You might not have to restore. After uninstalling SBSettings and its associated parts, go to Cydia --> Packages --> click Simple on the top left to get advanced settings and uninstall mobilesubtrate.

You should be good from then on.

You are 100% percent correct, the issue isnt with sbsettings, it's with mobilesubstrate (which sbsettings, winterboard, and other things)
