I am trying to theme the iBooks icon with Winterboard, but it won't work. I put the icons in "/Library/Themes/(Theme Name).theme/Bundles/com.apple.iBooks/" and named them "Icon-iPhone.png" and "Icon-iPhone@2x.png" and it won't work. I enabled the theme and respringed three times.

    Try

    (Theme name).theme/icons/iBooks@2x

It seems logical, have not really themed icons on retina yet.

Make a folder called Icons. In that folder put the icon.

I'm trying to theme on an iPod Touch without retina. I tried "(Theme Name).theme/icons/iBooks.png" just now. Won't work.

Oh, I saw the icon-iPhone@2x and I though it was a retina device.

try capital "I" in "Icons". I don't really remember if it is capital or not.

Is it not just not working for iBooks or any other icon?

The way you are doing it in the first post is completely right, I don't see why it isn't working.
Try clearing your Springboard cache, you can do that manually or with a Cydia app called 'iWipeCache'.
