Are you on the 2.2.1 firmware now? (you are according to your profile)
If so, when you do a fresh jailbreak, you will lose everything on your ipod, official app store apps and all of your music/videos will be restored when you upgrade firmware.
To back up cydia apps, download AptBackup through cydia, run the "backup" feature in the app, and then backup your ipod with itunes by syncing it. After you restore your ipod to the new firmware, instead of setting it up as a new ipod, Restore it from a backup. Then, after its jailbroken, download AptBackup once more and run the "restore" feature. There you go, all your cydia apps back.
