I had this problem too. What you are going to have to do is on your iPod, go to settings-general-reset-erase all content and settings. I believe this is what fixed the problem for me. I think all my apps were still there, so you should just have to re-sync your music and videos. If that doesn't work, I'm afraid a restore is the only other option I know of.

Do u mean by, on the iPod it says youre running out of space?
If its the OS partition that is running out of space, just install BossTool and move ringtones, fonts and apps.

    to elaborate:

there are 2 main partitions on the iPod. One for the operating system (300mb) and one for media (whatever is left). Out of the box jailbroken, installer will install application onto the 300mb partition and when you fill that up you will get errors saying it's full. There is only about 25mb free space that OS X does not use on the 300mb to begin with so space is limited. Unless you know how to make symbolic links, use ricardo's method by installing BossTool and choosing "relocate apps"

    cheers

apps wouldnt take up 5gigs of memory without using BossTool.
you probably need to erase all content like someone above said.
also, check that you didn't use an apps like SwapLibrary and all ur music and vids got hidden
    you might wanna check that
