Well you can always try reinstalling winterboard. Also what firmware are you running and what installer are you using (cydia, icy, rock)?

EDIT: Forgot to mention that rebooting helps a lot too.

I'm running the newest firmware I can try reinstalling winterboard. Lemme backtrack, i've installed and have a theme from cydia installed, in fact its the ubuntu theme. What I'm trying to do is add non cydua themes to my ipod touch like iNav anf OSX leopard. I'm using iFunbox to transfer the files....

So you're using iFunbox...if I remember correctly there were some issues with that a while ago. Question: When you open iFunbox do you get this screen (folder names)?

I apologize on the previous for not being able to get most of the list...it's long.
Anyways the bottom picture is the / directory, whereas the top one is the false root folder that most USB transfer sites will give you that is really the /private/var/mobile/Media directory.

In terms of the second one, you could also get that if you didn't have afc2add service installed from Cydia if you are on 3.1.x
