When I use the battery on my macbook, should I run it all the way down and then charge it or just charge it whenever I can?

Try this thread, it's got a video... I'm getting my Mac delivered on Tuesday so I need to know this as well.
But as far as inducing disk activity goes... Fan + Hard Drive might be ruined?

    Watch the video, you'll understand.

    • Make sure your battery is healthy for one thing, this will help: http://www.coconut-flavour.com/coconutbattery/index.html
    • Turn off Wifi/Airport when not in use. Same goes for BlueTooth. Unplug any non-used USB devices.
    • In the Power settings, set Sleep to never, screen to Shut Off at 1 Minute. It'll dim at around 20 - 30 seconds which saves extra power.
    • Dim the screen/Lower the brightness setting

    You'll probably last around... 5 - 6 Hours?

i've just done everything you've said and my mac still is loosing power really quick. That Coconut thing isn't.. that good really, just displays your battery power and how old your Mac is..

Apparently I've got 2hrs 20mins left on my Mac at 88% battery

Its how batteries are. They start to wear out over time. Your Mac is 2 Years old right? 26 months? OR was that someone else. Not sure.

Could I get apple to put a new one in? How much would it cost?

You would be buying a new Battery (Unless its still covered by some warranty, in which you could get a Free one.)

I mean think about it. Would you rather pay for a new battery or a new Mac?
