go to cydia, then go to manage, then click packages and remove whatever file you downloaded.

You can do it that way, or let's say you downloaded a theme that came with extras (like SMS bubble or so) but you don't want them. You can SSH into your iPod, go to var/stash/themes and just delete what you want..that's it

    Deleting Themes

I have created my own themes using iThemeit V1.2 which are used in the winterboard, I am unable to delete them even when I go to var/stash/themes then delete the theme in the folder, it still shows up in my winterboard and works.

any ideas on how to delete???

Actually that's impossible. If you delete the folder in the themes folder, then respring, then it's not possible for that same theme to show on your display again. Did you put the theme in two folders maybe?
What happens when you unflag everything in winterboard?

Yes exactly as stated above, if you go to var/stash/Themes and open up Themes and find the file/folder/or Theme your looking for and right click on it and hit Delete it will be gone and yes Respring won't hurt either.

I know it doesn't make sense to me either which is why I came on here, i've deleted them files from the themes folder but they are still on my phone after respring and I cannot work it out

I think it's to do with creating my own themes using iThemeit as they are the only ones I cannot delete so it must put the files somewhere else maybe, maybe an extra file somewhere.

So, did you try to unflag everything in winterboard?

yes unflagged everything, looking at forums regarding ithemeitv1.2, it looks like other people are also having trouble deleting themes they have created using that software.
