    I recently downgraded my iPhone to 3.1.3 from 4.0.2 to get more speed out of it but then I couldn't Jailbreak it with Redsn0w to get boot logos ect. so I upgraded back to 4.0.2 which involved uninstalling iTunes then installing it back again. I now have 4.0.2 back Jailbroken with Redsn0w but I have to install everything from Cydia again.

    I think I should of just left it as it is

    Hi there, are you new, do you want my opinion or is it just a general warning? If you are new then welcome to the forums I hope you enjoy your stay. Read the rules.

    If you wanna backup stuff form cydia you can try pkgbackup, writing down your packages in notepad or aptbackup.
    I recommend doing it manually.

    Thanks for the warm welcome. I used aptbackup and it kind of let me down, I did as it told me to do. I think doing it manually is the best way like you said.
