A bunch of my apps are on my iPod but not on iTunes. For example, MLIA which was removed from the app store. I had to get these from other places and they're on my iPod.

Sometimes when I sync, all these apps that aren't on iTunes will be deleted, and my data will be reset! How can I stop iTunes from removing them?

Did you delete them on iTunes? If you did, there are ways, but mentioning then is a bannable offense.

It's odd that it removes them.
Have you tried right clicking on your iPod in iTunes and clicking transfer purchases? Otherwise you'll have to just download all the apps you don't have in iTunes and import them in.

Yep. Connect it. Cancel the Syncing and then Click Transfer purchases from iDevice - or just drag and drop into iTunes.

My friend told me how to fix it. I just transferred purchases.
