Try uninstalling Mobile Substrate or do apt-get remove winterboard.

Try those and if not maybe you could delete the actual app folder? Not sure how well that would work though.

Or you could just SSH into /Applications and delete it there.

I dont know if this happens to everyone or just me but when i (try) installing or uninstalling something from Cydia I get this message "NetDB:Open nodename nor servname provided, or not known".It might be because i get them from Cyder?

Manually deleting the Winterboard application won't remove the MobileSubstrate extension. The application is simply the front end for the extension.

No, don't just delete the winterboard folder this will make bad things happen try the terminal code,

Because MobileSubstrate extension it will keep doing the themes i think
    from

    /private/var/stash/Themes/

It think Winterboard.app just chooses what themes todo.

No, without the Winterboard MobileSubstrate extension, MobileSubstrate doesn't have the Winterboard code, meaning that nothing can happen. Delete Winterboard (the application), all the themes, and the Mobile Substrate extension. To see all of the files you need to delete, go to Cydia and go to Winterboard's page. At this point, tap "Filesystem Contents" so delete all those files.
