The theme I have (Illumine) won't let me disable dock/undocked app's labels and won't let me make the dock transparent, is there a way through this?

    Change the position in Winterboard...

    Or edit a .plist

Move it above iLlumine in Winterboard. Winterboard sorts themes so you can apply certain themes and have multiple ones running at the same time... graphical things go on top and sounds go on bottom. So just move the two label themes to the top of the Winterboard list.
