I know I know, theres many threads regarding hairline cracks, but I think mine is somewhat different.

I'm wondering are there any similuar experiences out there where you had to called Apple headquaters (1-800-MY-APPLE) to get your phone swamped do to hairline cracks, if so, what were your experiences on the new one? The guy on the line with me said they carefully inspect the one they will shipout. However, my experiences at the store itself, they just grab a random SEALED iPhone, they do not check. So are the iPhones at the headquaters really .. well.. 'perfect' ?

Of course not. Refurbed replacements go out via the service/replenishment depot and they don't check each and everyone. It's the job of the remanufacturing/refurb center to make sure it meets a certain quality level up to Apple's standards. Usually it's outsourced to a vendor company like Solectron or something and it depends on their contract with that vendor.
