I fixed Winterboard, Sprinboard icons arranging, five icon dock "error 1" on removal, and some other weird errors from installing supreme preferences three. Rather than rejailbreaking, a pain even with aptbackup and related, i took a clue from the icons not holding places after a respring and ssh not creating ".ssh" properly and discovered a permissions problen to be the root of all of the issues i found. To fix: Open "MobileTerminal", ssh in, etc. Login as root - "su" then type "alpine" for password (if you havent changed it) and hit return. (you wont see what you type for the password) copy/paste or type cd ~mobile; chown -R mobile:mobile *;this should fix winterboard, allow the uninstall of fiveicondock,allow icon rearranging, and various other errors. It wont fix actual bugs in supreme prefs. this was tested on my ipod touch 2g running 3.0. I have not noticed any adverse effects from doing this.
