Note: You might be better off using Cyfix from Cydia first then using this manual method if Cyfix fails, it may save you some hassle.

    Tools needed for this tutorial:
An SSH Client (Mac OS X: CyberDuck / Windows: WinSCP)
    A .plist editor (attached)
(Mac users do not need this)

This is how I fixed my bzip2 error when I refreshed my sources in Cydia:
(This can also be used to clear bad repositories not directly deletable through the GUI)

I thought I might share it with you to help you along:

    Step 1:
Open Cydia and add a source, you should get something like this (look at the error and URL you get (it will not be the same as mine)) The URL that this churns up is causing the problem and we have to remove it. In my case it looks like I have accidentally misspelled the ultrasn0w repo without the ultrasn0w
    photo 2.jpg

    Step 2:
To fix this we need to edit the cydia.list and remove the offending misspelt repo. Enter your favourite SSH client or file browser and then navigate to /private/etc/apt/sources.list.d and find cydia.list

    Step 3:
Then (depending on your client) edit the file. I am doing this in WinSCP so I right-click and click edit

    Step 4:
The file will open and you will be presented something similar to this:

    Step 5:
Remove the offending line (in my case 'deb http://repo666.cydia.com/ ./') and save the changes

    Step 6:
Navigate to /private/var/lib/cydia, copy the metadata.plist to your computer and open it up in a .plist edit, Ctrl+F then type in your bad URL, then remove it, save the changes, and replace the bad .plist with the fixed .plist.

    Step 7:
Navigate to /private/var/lib/apt/list and remove the files starting with the name of your bad source.
    aptlists.png

    Step 8:

Navigate to/private/var/lib/apt/list/partial and then remove the other files starting with your URL.

Voila! You should now have no more errors (if that was the problem :D)

If it's worked for you why not drop a little thank you note to show your appreciation. ;)

Substantial credit goes to MuckYu for finding the other locations, without him, the source would reappear when another source is added again.
