I'm trying to not have iTunes Sync Applications but I'm not sure what will happen if I uncheck the Sync Applications box. Apple is never very clear about things like that in iTunes. This is what happens when I uncheck it:

So, does that mean all my App Store applications will be erased from the iPhone? Does that mean my Cydia apps will be gone? What exactly do they mean by this?

itunes doesnt intefer with jailbroken apps. It will only delete app store apps. Only way to get rid of jailbroken apps is to restore

Or delete them with Cydia or CyDelete.

I know what you mean but I dont know the answer. You want to know if you just want to sync music and pics or anything but apps will Itunes erase the apps on the ipod or iphone, for that sync. I wish I knew the answer but I always take the long road when I sync because Im to afraid to find out the hard way. It takes me about 15 hours to do a full restore. Over 500 apps is jsut way to much

When iTunes asks whether to transfer your purchases just click the X button on the message box. That's the only way to avoid either syncing or deleting AFAIK.

I realized that I have very few App Store apps on the iPhone right now so I just decided to let it do whatever and it Transferred the purchased apps and then added the other things. Now to find out why some stock apps don't show in the reorder icon screen... time to start a new thread
