Bosstool has created a symlink of my applications. I am wondering whether i can delete the applications inside of /Applications (Of course leaving the link) or whether i have to leave them in there?

    That's a really good question.

If I have the same folders and files in each location am I using twice the memory?

The files in the application folder ARE the ones in the folder created by bosstool or whatever you used. A symlink creates what appears to the ipod as a folder, but when accessed goes to another location. If you delete the folder, you are deleting the simlink and will need to move everything back for it to function.
