When I refresh sources and there are updates to my Cydia apps, they don't show a notification bubble (red) in the Changes column, but I can still manually update. Is this a bug? iOS 4.0.1, iPhone 4 16 GB black, Cydia fully up to date.

Same here. And it doesn't help that it takes forever to load everything in Changes just to see that there is nothing to update.

On my iPhone 4 the entire refresh process is less than 20 seconds.

I think cydia is just being generally funny with 4.0, I think mine is trying to install an update, it starts downloading files when I open it but then gets an error, and the little red update bubble that appears on the cydia icon keeps going up even though there's nothing when I open cydia, I'm sure it won't be long until fixes start rolling out.

None of the badges show inside the app itself, and Saurik hasn't updated Cydia at all since JBme came out. (Queue doesn't show, changes badge doesn't show, however, the actual app icon badge shows on the homescreen)

It takes about 20 seconds before I can start using Cydia when I start it. And if I go in to changes it has to load for another 30 seconds. It was way faster on 3.1.3.

I'm on a 3GS and my Wifi-speed is ~15 Mbps, so there is nothing I can do to speed up the process.
