    Yes...
    lemme get the name
    one minute

    Edit:
    UIPageIndicator (other page)
    UIPageIndicatorCurrent (current page)
    Those go in UIimages
    In bundles->com.apple.springboard
SBSearchPageIndicatorCurrent is when you are in spotlight search
SBSearchPageIndicator is when you aren't in spotlight search
You can choose the size really, but mine are 9X10 or so

    Nice theme btw

In your theme folder, create a new folder called "Folders".
Inside the "Folders" folder, create two folders:
    - UIKit.framework
    - SpringBoard.app

Inside the UIKit.framework folder, put two files:
    - UIPageIndicator.png
    - UIPageIndicatorCurrent.png

^ These will modify the page indicators, NOT the search icons.

Inside the "SpringBoard.app" folder, put two files:
    - SBSearchPageIndicator.png
    - SBSearchPageIndicatorCurrent.png

^ These will modify the Spotlight search icons

    EDIT:
I suppose his ^^^ way will work, but its a messy way to do it, and it uses the Bundles folder which is unnecasary.

Suppose it works? lol, it does. Bundles is unnecessary, but I'm used to it, and it works for me. But both work.

You could also just download No Page Dots 3.0 or just No Page Dots, can't remember the exact name, but it's available on cydia. It is removing both the glass and the dots.

    Its not "removing" them.
It's just a regular theme file that replaces the images with transparent images. You can do this manually quicker than having to sit through Cydia's "Refreshing Data" screen, hehe.

So, just to let you know, it doesn't "remove" them, it customizes them.

Oh well yes I know, I just thought you wanted them to be transparent.
