With DiskAid, can I just click on Root (At the top) and click copy to folder and it will copy the entire iPod? If not, how can I achieve this?

um yes, but it will take an eternity. and when you restore with it, you will never get it back to how it was. If on a mac, download ibares. (google it)

And why is that? It will overwrite everything when I rejailbreak.

Permissions and ownership have to be just so. If they don't work right, then you'll just have kernel panic after kernel panic.... believe me, I know how this whole backup thing works =)

to copy your entire ipod to your ipod, you will need:
    A. Copy/fax machine
    B. Computer
    C. iPod
    D. a good sense of humor
    Now,
    1. Put you ipod onto the copy machine, and copy a picture of your ipod
    2. then send the picture to your computer
    3. And Voila you have your copied ipod on your computer!

try my backup utility for 1.1.x. It will generally get everything you need minus 2.0 specific features. My stalled beta of iPhone Utilities will get everything else when I have time to finish it. Not to advertise, but the USB speed is extremely fast compared to SSH. PM me if you need specific help with anything.
