Ok, I've been going through my ipod's files trying to change the alarms sounds.

Firstly, the directories that the alarm and click sounds are stored:
    /Library/Alarms
    /System/Library/Audio/UISounds

Secondly, to convert a music/sound file into aif/aiff/caf, open iTunes, go to
Edit > Preferences > Advanced and change Import Using to AIFF Encoder
Select the song in iTunes, and go to Advanced > Convert Selection to AIFF(You can rename the extension to aiff, aif, or caf after without any problems)

Now then, I replaced an alarm sound with my own sound, but the normal alarm sound still plays through the ipod speaker, but the headphone sound did change.

I'm still trying to figure out if its possible to change the speakers sound.

Speaker sounds are those .plist file. They are "Coded" in just a text file. IF i remember it was like <string>hz</string><entry>32</entry>
or something. The "speaker" just plays those hz tone heights one for one. Those AIFF files are like you said for only the headphones

So in other words playing any other sound through the speaker really isn't possible?
