I've set up everything and using Total Commander as my FTP but when I access my Ipod touch from the computer using the FTP it only shows some folders and some of the other ones (Such as var and Applications) are only files and not folders.

Using google, I found out that it might because the jailbreak I used (redsnow) didn't add everything, and you have to do it manually by getting the AFC2 fix. It says you can get it from Installer, but I have Cydia, and I checked it and it doesn't have it.

You can also get the AFC2 from http://www.fireonfive.com/repo but as you can see it's 404.

I'm kind of noob at this as you can see so can someone tell me where to get the AFC2 fix or tell me if I'm doing something wrong.

    Thanks.

The ssh tool does not matter, it is going to the same location, so yes

No, I mean the ROMs for the GBA/SNES emulators off Cydia.

    http://www.ifans.com/forums/showthread.php?t=9862

In the FAQ, it says I put the ROMs through an FTP to a certain folder but I can't even find that folder because of my problem.

Hmm, it doesn't seem to work. Is it because I need to download the FileAid app off App store?

No. You need to have it plugged in, iTunes closed, and just click the menu and select "Root Folder"
