I just got a bodyguardz screen protector and applied Friday, not all the bubbles have settled yet (almost 48 hours now). When can I start using my ipod without worrying that bubbles won't settle.

They say the max time for those things is 48 hours so I don't see why it would be a problem for you to use it now.

I have read that most bubbles go away after 72 hours. So I would wait just 1 more day before you start using it.

Well does using it now prevent the bubbles from going away?

I used mine after 24 hours, with bubbles. They went away within 4-5 days, and I used it the whole time.

The bubbles (water bubbles) will go away after time. After about a week, there were no more bubbles on my screen.
