So, my headphone jack basically started acting up, messing up vocals, and only hearing distorted versions of my music.

I called Apple, and they'll fix it !

My question is, If i restore to 3.1.2, and sync my stuff back in, they won't know it was jailbroken, right ?

    Thanks

No. Put in dfu, restore to 3.1.3. Oh and make sure it's a new Ipsw. And also make sure u don't have a custom carrier name or banner before you send it

So, I can just backup using iTunes, clear custom banner using MakeItMine, put in DFU, restore to 3.1.3, and restore from backup ?

I wouldn't restore from backup. Set up as a new iPod.

But make sure the banners are normal cuz the don't always change back with a restore

Yea, you can just restore from your backup once it's fixed.
