I'm not using Customize so I can't really tell what kind of mess it has possibly done, but battery images are in /System/Library/CoreServices/SpringBoard.app, you could have a look there (with WinSCP or CyberDuck) to see if they're still there, or put a fresh set from the many available in these forums.

The files for the iPoT are:

    BatteryBackground.png
    BatteryBG_1.png to BatteryBG_17.png
    BatteryFill.png
    BatteryReflectionMask.png

Another user (PCKid if I remember well) had also the same kind of problem and I put a link to the original SpringBoard.app so he could download it. You could do a search if you think you need that but I'm not sure the problem is in those files.

There's an update of Customize, have you checked if that was of any help before doing it manually?

Otherwise just place the files there. The directory should contain all those files, the ones regarding the battery are near the top of the list:

Here, I zipped the original .png files here: [gone]

The permission doesn't matter much as long as it's readable, 755 is fine.

EDIT: Removed the link which was against the forums policy
