Backup

    Is there a way to back up your unit as is so that you can restore your unit to what it was before you sent it in for repair with jailbreak and aps?

    You could just copy the root to your computer through SSH.

    And if I FTP back into a restored (normal) touch and transfer ALL the files and folders back over will everything come back as it was, fully broken and all customizations etc.

    Assumingly, no. You need to redo the jailbreak process. If you SFTP it back to a unjailbroken ipod, it might not work since the ipod inst patch up yet with the jailbreak.

    When you have "patched" up with jailbreak havent you just simply edited a few files aswell as copied some over? Theoretically if he copied every file on his iPod he could transfer it back over, reboot and he would have all his apps, all his themes etc etc...
