What if Apple uses the jailbreakme exploit to install a .PDF which patches the exploit without the user knowing?

I'm a total noob at this, and I already JB'd my ipod touch. Sorry for this stupid question, but so if I don't upgrade or do anything dumb like that, i'll be fine, right?

Make sure you've got your SHSH Blobs saved, and you should be fine. If you don't backup your blobs and accidentally upgrade or need to restore, you'll be screwed.

What if Apple only secretly patches only if they're not jailbroken.

I mean, if apps can detect if we're jailbroken, why can't apple do it with their killswitch thing?
